Goals from Rasheedat Ajibade and Michelle Alozie kept Nigeria’s hopes alive for a record-extending 10th continental title.
Ajibade opened the scoring just before halftime with a composed penalty after Bambanani Mbane handled the ball inside the South African box.
The defending champions, South Africa, responded in the 60th minute when Hildah Magaia was fouled by Osinachi Ohale, earning her team a penalty.
However, with extra time looming, Michelle Alozie netted a stunning long-range goal deep into stoppage time to secure the victory for Nigeria.
In the other semi-final at Rabat’s Olympic Stadium, Morocco edged past Ghana 4-2 on penalties after a 1-1 draw over 120 minutes.
Stella Nyamekye scored for Ghana, while Sakina Ouzraoui found the net for Morocco.
The Atlas Lionesses advanced by capitalizing on Ghana’s two missed penalties in the shootout, setting up a final showdown with Nigeria.
